Basado en el manga de CLAMP del mismo nombre que se empezó a publicarse en diciembre de 2004.
Kobato Hanato es una adorable chica que vive en la parra todo el día, pero que tiene mucha voluntad y empeño. La misión de Kobato en este mundo es ayudar a la gente, sanando así sus corazones, lo cual hará que consiga a cambio unas pequeñas bolitas llamadas konpeitou (de forma parecida a las bolitas de anís) que irán llenando una botella que tiene y de la cual lo único que se sabe es que cuando la llene, se cumplirá su deseo...
A la torpe Kobato la acompaña Ioryogi, un ser con con forma de peluche de perro con muy malas pulgas, que se encarga de adiestrarla y cuya existencia guarda grandes misterios, al igual que el deseo de Kobato.
Para cumplir deseos y seguir sanando corazones, Kobato acabará trabajando en la escuela infantil Yomogi, donde poco a poco irá conociendo el estado de la guardería y como las deudas con los yakuza traen de cabeza a Sayaka Okiura, la dueña, y Kiyokazu Fujimoto, otro compañero de Kobato que además es su vecino, e irá involucrándose cada vez más mientras se va desvelando el motivo de la estancia y de Kobato y Ioryogi en el mundo.
