La historia se centra en Natsume, un chico con la habilidad de ver fantasmas desde que era pequeño. Desafortunadamente, los demás lo rechazan y tampoco existe demasiado cariño entre sus fantasmas y él. Un día, hereda un Yuujin-Cho ("Libro de amigos") de su abuela. El libro está lleno de contratos que hizo su abuela para capturar fantasmas. Cuando aparece un fantasma tras otro, Natsume intenta liberarlos o ayudarlos, a pesar de que muchos de ellos buscan venganza.
